Try giving a shower and using either "dawn dishwashing soap", "dove liquid body wash" or "oil of Olay" liquid body soap. These are all gentle cleansers and especially the dove and olay brands also have good moisturizers and conditioners. You can use a soft microfiber wash cloth, but bare hands works best for me. May take a couple rotations of wash, rinse, dry and be sure to give her a liberal corn starch powdering as a finishing touch until she is silky smooth, clean and soft again. If that doesn't work your TPE skin perhaps is degraded and "shedding". You can try a good clean brand new 2-3 blade razor and while she is wet and soapy, ever so lightly and carefully, give her a shave to the worst areas. Try in an inconspicuous spot first....remember- whatever you shave won't grow back. Good luck !!
If it doesn't come off with powder. Use a tweezer to pick them off

Dolls i have worked on. Real doll ,JM doll, teddybabes,Anime fabric doll,wm doll, d.s dolls, Diao shi, extravaganza air dolls, 1st pc, and candy8teen dolls.
When showering a doll, I shower the doll headless. I place a thick plastic bag over the neck and seal it tight around the neck with rubber bands in order to prevent water from entering the interior of the doll. I use Dawn soap. Afterwards, I lay her out to dry thoroughly before giving her a powdering. As far as the doll's head/face goes, I only clean it by hand as there is too much potential for damage in the shower.

Inserting the insert as you specified is perfectly fine. If you putting the doll away for many days at a time, then you want to be sure that the insert is removed.
